Sounds like the kind of Top Secret clearance that is compartmentalized access. If that's the case, probably fairly tough with a very extensive back ground check.
Another thing, security clearances are not something aquired. They are granted on an as needed basis. My last 4 years in the Navy I was a transportation manager at an ordnance facility. As the guy who "Owned" the trucks, I had to know what the cargo was so I was granted a " Secret " clearance. This all had to be done and cleared before I could accept the orders to that duty station as well.

First off, a NAC check isn't used for a TS clearance. It's part of it but the complete investigation varies upon the type of clearance.
For a TS clearance, a background investigation (BI) is normally accomplished, complete with interviews of family, neighbors, schools, etc. This takes time -- upwards of 2 years or more in many cases. Until the final clearance is issued temporary access may be granted based on the needs of the government.
A "Q" clearance is a DoE clearance equivalent to a DoD TS. It's based on a single-scope background investigation (SSBI). An SSBI differs from a BI in that it is limited to 10 years while a BI is a lifetime review. Q clearances are for non-military personnel only.

Its not hard, just time consuming. It took me about 2 years to get it. They get pretty deep in your past as well, so i hope you were honest in your reporting.
