I don't know what you mean by affordable - but on the west side, above Lincoln Center - walk along Columbus and there are several intimate. very nice restaurants. They usually have the menu outside so you can check it out. I was in one several years ago - can't remember the name - but inside fireplace, logs blazing, great service - stayed for hours at a quiet table by a wall and no one made moves that we should leave.
Go exploring - start at Lincoln Center and go north.

those two are really good restaurants for a romantic dinner as they have a casual but elegant nice atmosphere good indirect moody lighting and aren't overly pretentious or uncomfortable at all. Nice staff either place.
You might also want to try finding a Tapas bar, ordering small and light would extend the meal and keep the budget down.

when you say "cheap", can you specify a price range? if you need help, you can try to check "nymag.com", they rate lots of restaurants by price as well as 'romance' factors, I believe. if you had specified a range it would be easier for people to help you out. =]
