Mecca was the birthplace of Mohammad, and the place where he began preaching. The Meccans weren't too fond of him, being Mecca was kind of the Las Vegas of the Middle East of the time. He fled to Medina, and began preaching there. He returned to Mecca with an army and captured the city.

Jerusalem is holy to Islam because Mohammad allegedly traveled to heaven and back from there. Being Jerusalem is also holy to Judaism and Christianity, it has been fought over ever since. So, to sum this little history up, I would say:

Mecca, Medina, and Jerusalem.

Jerusalem, I believe is considered a holy place for all three Abrahamic religions: Christianity, Judaism, and Islam, and was of course a site of the Crusades.
