Many breeders have experienced difficulties using flea medication on pregnant dogs. Probably the best you can do for now is wash the dog with dawn dishwashing soap. Make sure you make a ring around her neck before soaping the body. The dish washing soap kills fleas without the chemicals that can harm the puppies.
You can treat any other dogs in the house with flea meds and that will help a lot.
