Here is a couple I like:

Original/Used - The best parts are the original ones:
http://www.thesamba.com/vw/classifieds/
eBay.com - This can be hit miss, you can find great deals on there, but I'd not use it as a source for new parts.

Discount:
cip1.com - All the same parts as the other big guys, but I've found them to have the best prices and service.
Other Discount Shops - Mid-American is over priced, sells the same parts, but will try to make you think your getting a better quality part. JC Whitney - was a fine shop back in the 60/70, but they just sell junk to day (cheapest parts on the market) . Jbugs has horrible service. Etc, many more a lot of them your just live and learn about, nothing wrong with shopping around.

Good Quailty Shops :
http://www.bfyonline.com/home.php
busdepot.com - Like the above guy said, great shop on the east coast. I use them and love them.
http://www.wolfsburgwest.com/ - probably the hands down best shop for new reproductions.

There are tons of shops out there, so just shop around till you find ones you like. Stay away from the big chains, they sell junk.

Parts for vw's are everywhere in australia and around the would as i have seen some of the best built gearboxes and motors come from america and australia. If you need to know about your 6 volt vw motor vehicle 1960 -1965 go and buy a magazine called VW MAGAZINE AUSTRALIA for $7.95 from your local news agent and you will have all the contacts to find any part new or used for your vw around australia.

I am working on restoring a 71 and have found three excellent sources for different parts (no one source for all of them I am afraid. In no particular order:

www.jcwhitney.com A nice selection but their organization of parts is pretty bad. Sometimes it is mislabeled and wont fit (but their customer service is excellent and they will take it back AND pay for the shipping). A nice selection of parts .. some are brazillian knockoffs with a shorter life but in general a nice selection

www.airheadparts.com : A great selection of good parts and some really hard to find items like knobs and plastic replacement items. A bit pricy but a lot of it is OEM

eBay.. what you can not find new you will usually find used here.
If you will be needing a LOT of stuff that is simply no longer available you can even buy a wreck like I did and pick it clean. (then I sold it for just about what I paid for because it still had a lot of good parts).

so.. with that said.., good luck..and have fun.. I am enjoying driving mine around for routine trips (and the 30 mpg doesn'[t hurt either...)

Merry Christmas

Petersen Publications used to have HotVW's Magazine and listings for every machine shop and parts house in the US and Brazil. Ford Motor Co. actually owns part of VW.
