Josies - Upper West/East Sides
Gobo - Upper East Side
Candle Cafe/Candle 79 - Upper East Side
Organic Harvest Cafe - East 53rd Street

You can find menus/locations for all of those on menupages.com. They don't have an "organic" category, but they do have one for "vegetarian" and you can check those to see if they have all/part organic menus.

Definitely Candle 79 on East 79th and Lex and their other location at Third Avenue and East 75th
run your mouse over the first square to see the menu

Zen Palate on Ninth Avenue and W46th Street is still pretty good
