I help hold an event that does just that Gift It Up! brings together non-profits and allows people to make honorary gifts in the name of others.
It's available online at http://giftitup.org and you can make donations in honor of someone to a wide variety of organizations(ranging from the African Health Foundation to Girls Leap). You would receive a card in the mail stating that an honorary donation had been made along with an insert explaining what the gift is and what it will do/help.
If you want to be able to get a digital certificate, I would suggest http://ourvoicestogether.org which can do either. They have a more limited variety of organizations but they do a great job!

Generally speaking, you should call them, and talk to someone. It doesnt happen as often as it should. And, it is a wonderful wonderful gift. You will probably send them a check in the mail! And, make sure that you give to an organization your friend supports and you do also. Get the funds to the right place and the right people. They would love to help you, and will work in anyway to make sure that your gift goes recognized!! Congratulations in your creative thought process and good heart. If there were only more people like you in the world!

Save the Children has an option where you can give in someone's name and they send that person a card. This is the main charity to which I give. I've done lots of research, and they are one of my faves.

if your friend say died of some kind of cancer, the cancer society would be a good idea or if they died of heart failure the heart association would be or better yet there is something i really hold dear is the St. Jude's Childrens Hospital in Tennessee that treats children with terminal cancer. They are also are doing phenominal research. I would contact them by phone on details on getting your most generous donation in your friends name to them.

Find a charity or church you like and use that one. I do not like to send money over the web so I would do it in person.
