Shiba Inu need a firm hand and an experienced owner.
However, and this will probably clear up a lot of your problem they are generally very allergic to corn. Make sure there is no corn in their food OR treats.
Also, you NEVER EVER touch a dog in their crate. You never punish them in their crate or by putting them in their crate. Their crate is their "safe" place and if you stick your fingers in there you deserve what you get.

Any dog can be aggressive. From what you just said, you have a very aggressive dog who bites YOU and has bitten you on many other occasions. I'd suggest getting your dog in classes with a trainer to work on his aggression since he seems to think it is okay to bite you having done it so many times.
It isn't so much about the breed as it is the training and that some breeds need a lot of socializing and training so they won't become aggressive.
I currently have three dogs and they have NEVER bitten me and never tried to. They were all crate trained and I never had to fear being bitten or worry about reaching into their crate. This is because they were socialized and trained since early puppyhood.
With training, your dog can stop this behavior. If not, he may bite someone else and have to be put down.

It is certainly possible to _make_ any breed of dog aggressive by treating him unfairly, being inconsistent with training (and lack thereof) and not familiarizing yourself with how dogs view their world. Encroaching on a dog's own space in their crate could lead to a bite, even from a dog that had previously only warned you to back off.
Please seek the help of a trainer or a behaviorist. There is something that's not right about how this dog is being treated - and you need the help of an expert to find out what it is. In the meantime, do not stare at your dog in the eyes, and do not try to bother him when he's in his crate, unless you're dropping treats in there. If he gives you a hard stare, or yawns and/or licks his lips, walks stiffly and/or has raised hairs on his back, back off and leave him alone.

did you correct the behavior when it first occurred? if not he doesn't understand that his actions are unacceptable. shiba's as a whole are not overly aggressive however they are a sort of no nonsense breed that are not known for patience.

he might be trying to get you to feed him
or more reasonably is that his gums are hurting so he needs to nibble on something!!!
feed him and buy him a chew toy!!!!!!!!!!!
