I've had this done quite a few times... what they do is feel your throat and around your neck with their fingers and feel if any are swollen and they will ask if anything is painful to you... not a bad experience...

If you're talking about a general examination, then a doctor would palpate for them, which is really just feeling with his fingertips in areas where lymph nodes can be found and feeling for them, then looking for their consistancy, mobility, and size. That's it, nothing invasive at all.
If you mean a biopsy, (I'm going to describe a fine needle aspiration here, though there are other kinds of biopsies) then after the lymph node is localized (either visually or by touch if it's large and near the surface or by ultrasound or some other imaging modality) a small, thin needle is usually advanced into the lymph node and a small amount of material is sucked up for analysis.

The doctor will feel them manually, by hand. He will check your neck and sometimes your armpits. It wont be bad, the worst is your groin area, if the doc needs to, and its more along your thighs.
