The train doesn't go to Koh Samui, the closest it goes is about 10 to 15km outside of Surathani. The very best way to get to Koh Samui from Hat Yai is to take a van, also called mini bus. It shouldn't set you back more than 350 to 500 baht so learn to haggle.

There are only a few actual van transport companies going between Koh Samui and Hat Yai, the huge number of travel agents mostly resell space at varying degrees of profit. I don't know if I can name a specific agent here, but if you email me, I will let you know the agent I would use.

Anyways, it is opposite Lee Gardens in downtown Hat Yai. While you may or may not get the best fare, you will get a fair fare. Several agents are located at the bus station in Hat Yai, but if you go there be prepared to negotiate and visit a couple of different agents if price is a concern.

Another option to get to Koh Samui from Hat Yai is to take the bus. There are buses from the Hat Yai bus station that will take you all the way to Pier. If adventurous, you could also take a bus to Surathani, a fare of 250 baht or so and then find transport the relatively short distance to the Ferry Pier.
