Actually, I've found that the individual airlines offer the cheapest flights on their own websites. (I fly almost 100 times a year so I book a lot of tickets online). What I do is I check expedia.com or orbitz.com and then I find the airline with the cheapest flight, and then i go to that airline's website and book the same flights - it's usually the exact same price or occasionally cheaper. Plus, almost all of those sites charge a booking fee of $5 or more and the airline doesn't charge for booking a ticket on their own site.. And many airlines now guarantee that you will find the cheapest fare on their own site. Plus, many of the "low-fare" carriers (like Southwest or JetBlue) do not advertise their fares on those other sites - they ONLY offer their flights online through their own websites. So basically it pays to shop around, but like I said I have always found the cheapest flight directly through the airline.

There is no best site that has the cheapest airfare. There is no way to avoid shopping around. If you are flexible on dates you could try priceline.com or hotwire. I am never flexible on dates or places since I work full time and have set vacation time. Plus, I like to plan where I'm going ahead of time to make sure I have saved for the vacation. So, to find the best prices I shop around. I usually start with a general site like Orbitz or Expedia. Then, once I see who is cheapest, I go directly to the airline's site. I always check United since I usually have tons of frequent flyer miles with them. I like to save my miles for international flights rather than using them all up on domestic flights. Sometimes I can get better prices and better times on the United site than I can on the general sites. Also, sometimes I check the destination airport to see which airlines fly into it. Some airlines don't participate on sites like Orbitz, Expedia, or Travelocity. Southwest is usually very competitive in many places in the US but you can only find their flights listed on their site.
I have friends that have flown as a courier on flights. They bought a ticket cheap but they couldn't check any luggage.

yahoo travel uses travelocity.com
So far it has been the cheapest for me, specially on international flights. Just ckick on the yahoo travel button, they offer special savings for yahoo members
