Your pants have thicker layers of fibers than your knee does. The epidermis (outer layer of skin) is very thin, and not strong enough to fight off the forces that cause your knee to be skinned. Your pants are very thick, and are more pliable than your skin.

And, to expand on 'Brandon's nearly full answer - your thin skin is rubbed 'beteen' your bone and the harder fabric - while the fabric has one hard layer- the ground - and one softer layer - the skin - to rub against.
