I think you need to stop using the eyeliner on your eyes until your cold/fever is gone. Maybe you're not getting enough sleep if you are sick.

If when you first wake up, it may be that chemicals in the home are irritating it (cleaning material on sheets, cigarettes). It also might be that you have developed allergies to your makeup. Chemically we do change approximately every 7 or so years on average. I would say hold back on the eyeliner for a month or so, and find a substitute, or buy another brand. If your eyeliner is encased in an airtight container, and the liner is wet, it is highly possible that bacteria has grown inside the container. That is why it is unwise to share makeup, and why it is good to only use eyeliner and mascara for a short time, then toss it and get fresh. That is why I was getting styes, so I stopped using mascara for some 9 years, and I just use dry dark brown powder to draw a line above and below my eyes - no more mascara.

i had that same problem, my cousin also. it was at the same time too. we both wear eyeliner, so it isnt the eyeliner. it was because it was cold and our eye skin is more sensitive in the cold, so just try to avoid putting on any eye makeup(for about 1 week and a half),and also try to not scrub them or rub them. and try putting some soothing cream if your eye area is irritated.

Lack of oxygen from having your eyes closed at night. I know I have an eye infection right now b/c it does hurt some.
Redness Relief Eye Drops helped me with this, take it in the morning & then 45 min later I put my contacts in. Fine all day.

dont put eyeliner 4 a bit let ur eyes rest it might be cheap eyeliner so becareful my friend and i got an eye infection from that when we were kids and when we went 2 a weddin her mom put eyeliner on us and we got eye infection (come 2 think of it she hated the drops and i LOVED THEM!)

You may have "Pink-eye".
Throw out old make-up and get to the Dr.'s it is contagious.
Sometimes when you do not get enough sleep your eyes are dry and thus creates a burn, but not for 2 weeks. Sounds like you may have an eye infection and you will need a perscription.

you obviously have really sensitive eyes!! if it really burns when you're putting on eyeliner then either try a new eyeliner or don't use eyeliner :/

Buy a new one to prevent an eye infection or just don't use an eyeliner. It irritates my eyes. :-)
