I bought a can of shoe deodorizer spray at Walmart in the show department that seems to work.

I have controlled the smell in my shoes, by pouring a litlle of feet medicated powder, every time I wear them. Seems to be like humidity is causing problems in the rubbered shoes. If you play sports, live them outside overnight. If you wear new ones, get powder some powder anyway.

You can try:
Febreeze
Leave then in the sun
Any other odor eaters
And when it smells better to keep it from stinking again:
Wear socks
Clean between your toe properly
Dry your feet properly

i have heard that stuffing them with newspaper works...something in the paper or whatever draws the smell out...and the bonus is it will also help keep the shape of your shoes!

you can squeeze some lemon/lime juice in your shoe let it dry first before wearing it again...i don't think this could ruin your shoe

depending on what kind of shoe they are you can put them in the washer and then blow dry them. (tennis shoes work best)
