The red pill is the one that Neo has chosen which allows Morpheus and company to locate his signal in "The real world."
The blue pill would have had him wake up in his bed, without being "unplugged."

the red pill disrupts the input output carrier signal (essentially killing you or at least making the machines or the matrix think that you are dead) and allowing the rebels to trace your carrier signal.
