The term was used during WWII by Allied pilots to describe unidentified aircraft (i.e. UFOs) or phenomena that they witnessed over the European and Asian theaters.

A "foo fighter" is an old-school Air Force term for a UFO... back in the early days of the Air Force in World War II (or the Army Air Corps as it was known first) pilots who saw "unidentified flying objects" or "mysterious aerial phenomena" didn't know what to call them so came up with the term "foo fighter" to describe seeing a UFO or something else they couldn't identify.

Contemporary witnesses often assumed that the foo fighters were secret weapons employed by the enemy. Despite these fears, foo fighters (whatever they might have been) were apparently never reported to have harmed or tried to harm anyone.

Though usually thought of as blobs of light or fire, several different types of reported phenomena were classed as "foo fighters".

“Foo Fighters” was a nickname that Allied forces gave to basketball sized unidentified glowing spheres they used to see floating in the air over the battlefields during WWII. Both sides thought the globes came from the other side and were some sort of spy device. UFO researchers consider the globes to be of extra terrestrial origin as many “abductees” have reported seeing similar objects.

UFO is the correct answer.
During WWII the pilots would see strange lights knock German aircraft out of the skies and they started to call them "Foo fighters" as in UFO fighters.

i actually saw it on the history channel
they also call men in the war foo fighters and i dont know why, sorry

Was going to say it might come from a miss spelling due to the pronunciation of a foreign word but the aircraft link seems to be getting a lot of hits go with the majority then
