The reason for wearing as little clothes (not completely naked) in a sleeping bag is conditioning the body to a certain temperature. The less you wear in a sleeping bag the better you will tolerate the cold once you get out of the bag because your body will not have adapted to creating very little heat and then being placed into a cold climate. Also sleeping with lots of clothes on will cause you to sweat in your clothing making them less insulative and possibly getting the inside of you bag wet. Do not wear your boots while in your sleeping bag regardless of how cold it is because the laces being tight will restrict the blood flow to your feet, keep the boots inside your sleeping bag with you.
The only time you want to be completely naked in a bag is in a situation of you trying to warm someone with hypothermia, skin to skin contact will help to warm the person faster.

It really depends upon how you sleep .I'm a large male mesomorph and regardless of temperature I will generate a lot of heat and moisture when I sleep .I select sleeping clothing that wicks moisture away from my body because I know that I will be drier and therefore be warmer in the end. I know that anything like Capeline would work , I then combine that with a pair of Ragg sox and a wool / synthetic watch cap or balaclava and I should be nice and toasty at below zero temps . The problem with wearing regular clothes in a high quality winter bag is that winter bags are intentionally designed to fit snug and clothing will actually compress the down and thereby reduce the effective loft and temp rating .The insulating qualities of the clothing may be less than the insulating qualities of the down that it's displacing .

Some of it depends on age ,health, alcohol intake,type if sleeping bag,food energy intake,and surrounding temp.along with humidity. With proper conditions,naked is better and if U sweat wear something light. IE.I wear long (long johns)underwear in the country in cold weather ,but if I come home to town and put on same I would freeze just going outside a little bit. Is that mind over matter,or is it your senses (nerves) triggering blood flow or whatever. EDIT--( huricanel ) below here has summed it up pretty good, especally for cold areas,and I usually have almost all my clothes somewhere in the sleeping bag ,keeps them warm and dry.

You sweat, get wet and lose heat and freeze. Typically the clothes are already wet too from sweat. Which is why if it's not too cold outside and you are going to wear some light clothes in the sleeping bag, you change outside of the sleeping bag, and get in as soon as possible

A single person should wear clothes under the bag. (If it is really cold, wear your boots too so they don't freeze in a weird shape.) The clothes-off advice is first aid if one of you has hypothermia--the one who doesn't needs to share body heat with the one who has hypothermia and being together with clothes off in a sleeping bag is the best way to do that.

I think the main reason people say that is because if you wear clothing in the sleeping bag and get too hot you tend to sweat, and the end result is you are "wet" making you colder. If you are cold without clothing though, you aren't going to sweat, and so you are better off with clothes.

You should not be naked in a sleeping bag, you will stay warmer wearing long johns, polar fleece, or some type of thermal underwear.

You should wear long underwear or pajama type clothes, but not bulky jackets that will compress your sleeping bag from inside. There's a happy medium, depending how much room you have in your bag, how cold you are, and how comfortable you are.

Many of the sleeping bags that list a temperature rating actually expect that you will be dressed - typically in fleece I think.

Sleeping naked together with your other is just awesome. The sleeping bag is the same as sleeping naked in bed but using covers.
