i want to breed her but i dont want the puppys to have skin allergys, what are the chances if she is bred with a champion male that doesnt have any allergys?

About half and half.

I don't think I'd breed an allergic dog, not because of the puppies, but because her allergies could get worse while she's pregnant and nursing.

I am sure that you have figured this out for yourself...the answer is 50/50.
There is NO WAY to predict what the puppies will be like...they could all be fine with no allergy problems or they could all be allergic. Or some of each.
The REAL question is...do you know what is causing your dog's allergic reactions?
Sometimes it is as simple as diet....A high quality "natural" food (example: a "fish and sweet potato" diet - 2 brands come to mind "Wellness" and "Dick Van Patten's Natural Balance") may be the simple cure to your dog's problem. Many dogs have wheat allergies and should not eat foods and treats containing wheat.
Perhaps it is an environmental allergy??? No easy cure there...
BUT...bathing in "oatmeal" shampoo and/or specialy veterinary shampoos can help to alleviate/simplify the problem. I am a dog owner, groomer and pet shop part time manager. I hope that any of the above is helpful.
Personally, I probably would decline to breed the dog and have her spayed unless I could pinpoint the allergy and be able to provide possible solutions to those who may want to purchase your pups.

I would agree with the other answers. I personally own a 22 mo old Westie who has just been diagnosed with skin allergies. I was told by my Vet and research I've done on the web that breeding animals with allergies has a significant chance of being passed on to the pups even if only one of the parents has them
