It depends on your needs, your goals, and your available equipment. Machines are definitely safer (especially if you don't have a spotter). THe general theory on freeweights is that they work more muscles because it takes more "little" muscles to stabilize you while you are doing the exercise. For example, squats work nearly every muscle below your chest. You have to lift the weight with your legs while other leg muscles help to stabilize you. Your stomach and back muscles also help to keep you stable while you do squats. Machines may make it easier to do a circuit workout etc... Basically, different routines are fit better by either one or the other, but use whatever works best for YOU.

they both have their advantages, but i would say the only advantages of machine weights are the immediate safety and convenience, and the access to some unique exercises.

free weights are a more natural environment for the muscles.. the muscles work with each other more to keep posture aligned, and ultimately what we are supposed to be training is posture. evolution has left us with a complex set of problems if we are trying to stay fit (and healthy) until old age, and simple isolation exercises are not effective at solving them. They are, however, different from free weights, and so they are cross-training. Go ahead and hit them from time to time to change it up.

Free weights are my choice since it is more dependent on your balance and it is more realistic strains on your body. Machine weights are nice if you are worried about not having anyone around during your workout since injury chances are lessend with machines. I would still reccomend free weights though since it provides more realistic muscle memory as well.
