If you purchase a Metro Card in the airport (there are vending machines) you can take the Q10 bus to Kew Gardens - free transfer to the subway (with the Card). Take the A, E or F train to Manhattan. Riding time from Kew Gardens to Manhattan is less than thirty minutes - I don't know how long the bus ride will take. The Q10 bus stops at all JFK terminals.
A taxi will cost you about $45 plus tip (the fee is regulated - it is either about to go up or it just went up)
Be sure to allot extra time for your trip back to the airport - traffic can be tied up and trains do break down.

You have to pay for parking at JFK too. There is an awsome parking lot on 11th ave and 59th St, in Manhattan for $7.50 for any twelve hours. The A train from JFK is the worst. The Air Train is $5. to Jamaica Station ony a 7 minute ride, then take Long Island Railroad LIRR for another 2.50-5. depending on when you are travelling and if you buy the ticket on the train or before and you will be in Manhattan in twenty minutes more.

You can do a lot better than JFK. Try the Park &Ride lot by Shea Stadium and the take the #7 in .There are also pre- pay lots -a quarter for 30 min or 12 bucks a day located all over western queens and adjacent to subways
There is one in sunnyside on queens blvd directly under the # 7 train
closer to JFK there is one by the Queens Courthouse on Union turnpike & queens Blvd.

If you live in the NY or NJ suburbs, I think it's easiest to just take the train. They go right to Penn, where you're in the middle of everything and you don't have to worry about leaving your car in a bad area.

Subway is the best way to go.
You do NOT want to be driving in NYC.
Taxi's are good but street traffic is abominable.
