What's the difference? I think (1) is asking who, (2) which.

Simple: the first sentence is incorrect. It is what we translators call a calque ~ in this case, a copy of the English word order: I wonder who the captain is.
The second sentence is the ONLY correct one.

the 1st one is 'i'm aking myself who the captain is', the 2nd one is 'i'm asking myself who is the captain'
