Usually when shutting down it asks you if you want to stop those programs or wait until they finish. You can go ahead and shut down if you feel the two programs running should not be doing so at that point.
If that does not work, you can use the Windows Task Manager to see what is running and end the process if necessary. On the toolbar at the bottom of the screen, just right-click and select the "Task Manager" option. In the Applications section, you should see programs that are running which can be terminated.
The Processes tab will show you ALL the active processes that are going on in the background. Many of these are Windows utilities such as the task manager itself, the windows explorer, and probably a series of SVCHOST.EXE routines.
If you see running processes or programs, you can try to research them and see what they are. Google the name of the program running and it may tell you that the routine is part of Windows, or it may even identify it is a spyware program.
It is not recommended that you go around killing things in there at random, though. By doing so you may end up having to reboot the PC the hard way (powering off) and could corrupt some Windows O/S files.

dude use Ctrl+Alt+Del to delete any suspicious running programs...then go to Start>Run and type Msconfig
then click at the Startup tab...and deselect the software that runs on startup that you've just closed from Task Manager window (using Ctrl+Alt+Del)...and if you want my advice download TuneUp Utilities 2006 it's my favorite utilities software...

On a pc. press the 'alt, del, ctrl' keys at the same time. You will eventually see a new menu on the screen. Clic on the progams you want to stop running and then click on the bottom button for 'end task'

Do you have more than one user account on your computer - and are the programs running on your account or other users.
If they are on another user's account, then that person has to go into their account and stop the programs, or log off.

look on the task bar to see what you have runin.... right mouse click on it and a popup comes up click on close and it will close down..... but if your closing down it don't make any difference windows will close it down for you.... but first make sure if you have done any work to save it
