Well, she is more than likely bombarded with images in the media and in daily life that subconsciously tells her that having dark skin is wrong; and that she is "dirty." Inform her of the pride of being apart of a group that was first to walk the Earth. Inform her that she is in fact more beautiful than she could ever know.

That's sad that she thinks that. My sister in-law is seven and has the same problem sometimes because her mother in white and her brothers are white and she has a real problem with not being like all the other Russian children since she is raised in a strong Russian enviroment and she often wishes she had whiter skin and lighter hair. What I usually tell her that it's the inside that counts and that skin colour isn't important and she'd be beautiful whether she was black or white and that there are a rainbow of people and everyone is unique and that is a good thing. That usually helps her feel better.

People are such fickle creatures. If they have curly hair they want it straight while people with straight hair pay a fortune to have it curled. People want their skin darker and practically make a ritual of tanning and now you say your niece sometimes wishes she were lighter. Go figure...
If I were in your situation, I would buy a box of mixed chocolates. I'd sit with her and open the box. I'd get her to see that there are many different kinds of chocolates inside, but together they make up the box. That each one looks good and is in fact a work of art, as well as tasting so delicious!

First of all you need to make her realise that nature has granted her a dark skin and this is only but the pigmentation. Around the world, the pigmentation will vary. You are like this you will not be able to change it. You can avoid to further darken the skin by avoiding sun exposure or by applying sun screens.
As I said you need to reassure her that whatever the complexion, she will be loved for what she is not for what she looks.

thats very sad im proud of my asian-chicano heritage and my kids are too but they dont have tan skin lke me coz they got their dad's skin their dad is going to be my ex in a year i think

You didn't mention how old your niece is..but let her know no matter what color she is...she is loved by her family and friends..
