Changing food too suddenly can also cause some nasty looking stool as in a "mucus" appearance. Did the vet ask about that? Dogs of any age can have some scairy looking stools when their food is suddenly switched from brand to brand.

Yes, there are several serious diseases that can cause nasty poops but there will be a really horrendous odor with those also. I mean you will really notice the smell more than the way it looks. I assume your pup did get the normal puppy shots and dewormings as it should have??! If all was fine and you changed foods or it got some scraps then that would account for the mucus but it should slowly return to normal.

You would also want to keep an eye for worsening, watery, bloody and gosh awful smell. Obviously, call the vet. If no diet change happened and stool continues to look nasty call vet or maybe get second opinion on this. May need blood and stool tested again.

If a puppy has a mucous bowel movement there are many things that can cause this-

Parvo
Parasites
Coccidia
Giardia

These pop in mind. I'd have your vet do another fecal flotation and check specifically for whipworms and coccidia. I'd also have a parvo test done to rule that out.
