He is always locked in the bathroom after school. He doesn't smell like smoke or anything, what in the world could he be doing in the bathroom for such long periods of time.

He is contemplating the meaning of life.... Give him some privacy the task is most efficently done without interruptions....
Make sure there is always tissue available in there... Sometimes contemplation can be a bit messy especially if he reallly gets into the contemplation and doesn't direct his thoughts well at the moment of the epiphany.....

but what ever you do, dont talk to him about it, he would die of embarssement.
but if havent all ready now would be a good time to have the "facts of life" father to son chat we all dread for 13 years!
also ask him if he is ok, just incase he goes in their and cries or something
