I think the shuttle bus is the better option. If you have baggage, taking the subway is going to be a bit of a hassle as you have to make at least two connections.

The bus from the airport will drop you at Port Authority, which is right in Times Square. They will not cross the Brooklyn Bridge, they usually take the Midtown Tunnel into the city. The cost is $15.

Also, there is a flat rate taxi ride from JFK to anywhere in Manhattan for $45 plus tip and tolls.

No, NYC Subway's Far Rockaway or Rockaway Park (A) connects to Airtrain JFK at Howard Beach, well as E/J/Z at Sutphin Blvd-Archer Av/Jamaica Station. You cannot use Unlimited MetroCard on $5 Airtrain, but you could use Pay-Per-Ride. NYC Subways also connects to bus, and best one will be Q10 Limited at Kew Garden served by E/F and LIRR, well as Q3 at 169th and 179th St on (F) line, etc. During the weekend, you can buy $3.25 CityTicket from Penn Station to Jamaica.

While I remember there are shuttles from JFK to Grand Center from where you can take subway or cab to Time Square. The round trip fare for shuttle is ~25 bucks-at least three years ago:)

take the Air Train to Jamaica station of the long island railroad $5.00 under 10 minutes
Take the LIRR to Penn Station $5.00-7.00 under 20 minutes
If you walk NYC speed you can cover the 7/10 Th's of a mile from Penn station to Times Square in under 15 minutes otherwise take the 1,2,or 3 trains from Penn 1 stop uptown $ 2.00
When you get to Jamaica Station make sure that you buy all the tickets you will need either from an automated machine[ which doesn't give advice ] or from the ticket office
