when anybody writes sincerely it means that they are giving their warmest regards to you. If you think that its a bad thing its not. They are simply saying have a nice day from me to you.

First it means he can't spell. Next it means he's possibly sincere about whatever he wrote in the e-mail. Reply by saying whatever it is you need to say to him in order to keep your communication open and clear.

don't worry about it. each guy signs differently. i sign "with love" when ever i write a card. either thats the way he signs or he doesn't want it to seem to personal a note

it means he can't spell sincerely correctly.
and its just a formal way of ending a letter. doesn't really mean anything by it.
