In the bottom of the sea, and amid the stunningly colored coral reefs, there lived the fish and the other sea creatures happily together.

It is correct, only I would say: AT the bottom instead of IN!
Instead of , there lived ... I would say: amid ... coral reefs the fish and the other sea creatures lived happily together.

It sounds refreshingly uncommon and a bit antiquated, like in a fairy tale. Lovely!!!

I wonder how your text goes on!!!

At the bottom of the sea, amid the stunningly colored coral reefs, fish and other sea creatures lived happily together. That's how I would say it.

Could read:

At the bottom of the sea amid the stunningly colored coral reefs, the fish and other sea creatures lived together happily .

or you could also substitute amidst for amid.

Sounds like you're talking backwards. Are you working with George Lucas on something for Yoda?
