Allergies can cause swelling of sinus tissues which prevents mucus from draining normally out of the sinuses, and bacteria builds up. Some sinuses don't drain well unless the head is tilted, so all the fetid gunk that accumulated during the day starts draining at night. This problem is known as chronic sinusitis, and stinky drainage is one of the symptoms. There are a variety of treatments available for this condition, and its mostly trial and error to find what works best. This problem is sometime relieved by taking an antihistamine, decongestant, and expectorant at night - preferably one that last 8 - 12 hours. This combination is found in many of the cold/sinus preparations.
