I don't understand this paragraph at all.

This is poorly constructed, that's why you can't understand it. It looks like a runoff sentence but I'm not 100% sure.

I'll chop it up to make it more comprehensive :)

The second that they run into something= in the instant that they encounter something

that runs counter to what they think = that contradicts their beliefs

or what their group of friends= the beliefs of people around them

or what their leadership thinks they should think,= or the beliefs expected of them

they will immediately throw it under the bus= they will reject it. (This is a metaphor for rejecting something because you can kill something by throwing it under a bus because it gets run over.)

It means as soon as they meet someone whos opinion differs from theirs (something that runs counter to what *they* think) or is different to what their friends or society (their leadership) thinks they dismiss the idea (throw it under a bus)

It means that when they come into a situation that is totally the opposite of what they think then they are ready to ignore the whole subject and then they change the subject all together.

you speak a language for 40 years, you think you understand it, then you come across a sentence like that. Sorry guys but that must have been said or written by an American. I think it means that people have a tendency to ignore anything which agree with what the people around them think.

The moment they run into something that is opposite how they or their friends usually think or when their mindset is negative, they will even not bother to work on it.

It means they deny anything that is contrary to what they have been taught or what is against the beliefs of their government,and reject it.
