So, when God tells Moses about the coming prophet, he says from among your brothers, does he mean Ishmael or Israel.

Here's an argument for Israel. Earlier in Deuteronomy 7:15, God sayd "thou shalt surely set him king over thee, whom Jehovah thy God shall choose: one from among thy brethren shalt thou set king over thee; thou mayest not put a foreigner over thee, who is not thy brother. "

So would you think that "brother" means Israelite in both cases? Why? Why not?

"your brothers" has to be taken in context with whom Moses is speaking to at the time he said it.

Was Moses speaking to his non Israelite brothers, descendants of Esau, (Edom is called brothers of Israel), descendants of Ishmael, (Isaac's half brother)?

No he was addressing to the Israelites, descendants of Isaac and Jacob.

So the prophet must be in the line of Israel.

Where are you getting the coming prophet verse from? Moses is an israelite, chances are if it's among his brothers (not several times removed cousin) it is an Israelite. The promise was given to Abraham, Isaac, and Jacob (Israel), that they would become a great nation, all the world would be blessed through their seed, David's descendant would sit on the throne forever, etc. Jesus is the great Prophet, Priest, and King.

Well, your argument kind of clinches it.

It clearly demonstrates that it cannot be exclusively referencing the Ishmaelites.

Case in point: In other case, it refers to Edomites using the same word.

So, maybe you have three possiblities: Israel, Ishmael, or Esau.

So, what do you do in such a case? Well, what you do in every case: Derive it from the context.
Just like the Jewish Kings were Jewish so too were the Jewish prophets were Jewish.

BTW, Deuteronomy is not talking about a specific "special" prophet but rather prophets in general as can be learned, again, from the context.

because a person who was not an israelite was not the brethren of an israelite. by that time many, many generations had passed since issac and ishmael. i don't consider anybody beyond my second cousins to be my brethren. claiming that tenth cousins are the brethren of the israelites is just far-fetched.

Ismael(arabs) is the brother of Isaac(jews)

If Moses says among yourself, thus it will mean the jews themselves.

Moses (pbuh) preached to and was one of the "Children of Israel"
Israel was another name for Jacob (pbuh).
Moses (pbuh) was thus one of the descendants of Jacob (pbuh).
Jacob (pbuh) was a descendant of Isaac (pbuh).
Ishmael (pbuh) was the elder brother of Isaac (pbuh). They were both sons of Abraham (pbuh).
So, Moses was related to Ishmael (pbuh), through his ancestors.
Jesus (pbuh) was from among the descendants of Isaac (pbuh).
Muhammed (pbuh) was from among the descendants of Ishmael (pbuh).
