Would it be best to crate train them or have them learn to use a doggydoor? Is it too late?
My boy is neutered but still likes to mark places and it can be quite bothersome.

Crate Training using positive reinforcement is the best method to house-train any dog, regardless of sex.
Using a doggie door is secondary to being crate trained.
Your best bet is to use the crates when you are away from home, and at bedtime. When you get home or awake, get both dogs outside immediately so they know what is the appropriate area to go to the bathroom is.
When both of your dogs are trustworthy in the house you can leave them out of the crates for longer periods.

If you can have a doggie door put into your apartment great but I would couple that with or instead of and use CRATE training. Crate training helps when you're visiting other places like hotels, friends' house, airplanes, etc. They are not too old to learn to do this unless they have a health issue that precludes them from holding for a duration of time than get them a doggie door or last choice pee pee pad trained.

Small dogs are the hardest to housebreak. Most people just clean up after them and give up.
I would try using pee pads or something. Maybe on of those puppy johns.
If your apartment is ground floor a dog would work but you are going to have to have a fenced in area for them to go out into to. That may not be possible.
Crate training is the easiest way to house break but since these are asult dogs you are really going to have to work at it.

Crate training would be bad for the boy. My dog is a boy and we tried crate training him,it didn't work out so well. So try the doggydoor and use the crate as a last resort.
