use the crate training method. see here...
http://www.inch.com/~dogs/cratetraining.html
the craet will also provide a "place" for your pup and may help with some of the cries. Your dog cries b/c it misses it's mommy. Dogs are pack animals and throughout history have slept on top of each other for interaction and warmth so that is what your dog is looking for. Try a heating pad and stuffed animal (but make sure hte dog can't chew the pad, and the crate, but you have to show tough love. I went for sleep and let my dog sleep on my bed and now she will never leave!
Also-to help with house training. Get Nature's miracle at the pet store. It will help to take away the odor, plus discourage hte dog from going there again.

There is a product some pet stores carry named Stain and Odor Remover by Simple Solution and it works better than all the others. Use a spray bottle to spray the top of the rug where your pet has left an odor, and then uncap the sprayer and pour a little bit on the middle of the stain to soak into the carpet padding. Rub it around until it bubbles like soap. Most lasting pet odors are caused by stains left untreated by a strong enough
odor killer, or the carpet padding was not treated. Use a hair dryer to avoid mildew if the stain is large. To find the specific spot you unfortunately have to use your nose. Get down on your knees and remember your puppy is getting smarter every day and it will learn by scolding and a rolled up newspaper sound as you slap your own hand with it. There is no need for spankings because you want your dog to love and trust you.

I tried the Crate train method and she was so small I had to use a clothes basket turned upside down with a wicker basket for her bed. But she still used the bathroom in there. I didn't have much luck at first. I tried the puppy pads, they say the dogs are attracted to them, that is bullsh*t. I ended up buying a cat bed (it is enclosed) and putting her in the laundry room with the door shut and put several puppy pads on the floor. She seemed to like to go in certain places so it was easier to catch the accidents. I started letting her sleep with us so I could tell when she had to go, I'd get up and take her out...she has slipped up twice and peed on the end of the bed, but it was only because I couldn't get up fast enough. She' 8 month old now and she almost has us trained. On the smell, try cleaning the carpet. If it is really bad you could remove the carpet pad and replace it and pull the carpet back over the new pad. Baking soda should help also, just sprinkle let sit for awhile then vacuum up.

for the pee smell, you can buy some stuff at home depot or rona in the carpet cleaning section, it works really well sorry can't think of the name but it has a blue label and it works on stains new and old as well as on smell!
Or my friend swears by a home made mixture of rubbing alcohol and baking soda?
As for the training and crying, sorry I do not know!
Good Luck and a hang in there, I know it must be hard right now but your new addition to the family needs a lot of gentle love and kindness now more than ever!

Take him outside after each meal, don't leave food in the bowl. Stay out until he does what you'll be praising him for. Indoor kenneling is good, because they won't "go" where they sleep. When he has an accident, use a harsh tone, then take him and some scent outside and praise him. Pair the scent and outside with praise. At night try a hot water bottle wrapped in a towel, use a wind-up clock to simulate mom's heartbeat.

you need to put it in a crate or box. put news paper in the box and let the puppy (with warm blanket) stay there and he will not go in his sleep area. put new paper on top of the old when you have layers, take that to the door and when he looks like the needs to go take him to the paper which smells from him and he will go there. Also you need to wash with special stuff to get the smell out of any other place he had used or he will smell the sent and go there again
