I have a car with a medium size trunk. I would like to hook up some cool (but affordable) with the sound system. I need some advice on where to buy them, How to set them up, and how they work. Thanks

I would suggest you install two tweeters in the front (doors, etc), and install a subwoofer in the trunk. Nothing big or anything heavy dutty. I would suggest you purchase:
1) Tweeters (for the HI's)
2) A SubWoofer (anywhere from 150 Watts to 400 Watts)
3) An amplifier for the subwoofer.
Installation can be easy and hard. Depending on your car, and if you got holes already in the car. First, install the CD player, buy an RCA cable that reaches all the way to the back of the trunk, then install your AMP, run all necesary cables to the battery, cd player, etc (manuals included for ease of installation, as well, some amps come with the cables needed), after that, position your subwoofer somewhere in the trunk, its best in the MIDDLE of your back seat (touching the back seat), as well, make sure that all cables are tucked in with no lose particles. Last but not least, if your not sure installation was done properly, get someone to check it out for you. You dont want anything getting damaged (but) the amp comes with a fuse and so does your stereo. ||- if you need help with any of this, let me know, and if you live close by, installation can be done by myself. Let me know.

Depending on how handy you are, you can install 6.5" or larger full-range speakers in the rear deck, and port your sub-box directly to the passenger compartment using 6" pipe with a minimum of flexible duct to make it work.

I've done a couple of these for people - I like it. Its a little over kill (bass is not directional like high frequencies; in theory you can put your sub under the hood with the engine, and will still sound okay), but fun.
