why on earth would they do that? They have 500 count bottles of it laying around!

Why are you so sure somebody stole it? Perhaps a family member took some? Or maybe you've lost count?

Sometimes, by accident, pharmacies dispense the wrong number. It's reasonably common accident. Just go back, and show. The pharmacy should give you the missing pills.

Pharmacists have to double count all scheduled drugs in the US. That means that two licensed pharmacists or an R.PH or Pharm D and a Pharm Tech must both individually count out you prescription, that being said I always count my medicine after I get it, but i use injectables for prn relief and its pretty hard for them to short you or take one.
