The Brooklyn Diner (it's not really a diner) on West 57th Street has wonderful cheesecake and lemon meringue pie - the portions are huge!
Payard on Lexington and 73rd Street - mouthwatering pastries;
Schiller's Bar on Rivington Street - the sticky toffee pudding is fabulous;
Cafe Lalo on West 83rd Street - huge selection of desserts;
Room 4 Dessert on Cleveland Place - yummy cakes.
I also agree with Chickalicious and Cafe Mozart - the lines at Serendipity are ridiculously long - they don't have anything that's worth standing in line for an hour and a half.
You can go to any of these restaurants for dessert only. I think the creme brulee at Brasserie LCB (the old La Cote Basque) is outstanding, but I don't think they would serve only dessert there.

Chickalicious dessert bar. They do a three course dessert meal that is amazing! I still dream about the tastes and flavors I had when I went there. You can watch the chefs prepare your dessert right in front of you, which is like a show to go along with your dessert. They also offer wine pairing for your meal so you can enjoy that as well. It's not comfort desserts like cheesecake and brownie sundaes, but it will satisfy your sweet tooth.
