Take the dog(s) to another area first. Then pick up all big pieces of waste/trash. Then sweep it out and wash down with a bleach/water solution. Wait until it dries before allowing the dog(s) to return to the pen. Also, wash any bedding from the pen with soap and bleach at a laundry mat. Dry it before putting it back in the pen.

Empty out the pen, rinse to get any unseen residue off, then spray with a diluted bleach solution at a rate of 1:32, or 4 oz per gallon. Let that sit for 10 minutes, then rinse and allow to dry (air or dry it with a towel) before letting the dog back in.

You do need more specifics. But based on your simple question, there is a"Kennel Cleaner" available at pet stores that you can use. It is usually very concentrated, and you won't need a lot. Directions should be on the bottle. Cleans, deodorizes and sterilizes the pens. Vets use it, shelters use it and boarders use it. Check with your local vet, shelter or boarding facility to see what they use.
