if your dog has not been neutered, this is why he is marking. if you do not plan on neutering him, then you will just have to live with this for the rest of his life. additionally, chihuahuas are notoriously hard to housetrain perfectly. but if you get him neutered, you will find a sharp decrease in the number of markings and "accidents."
if he is already neutered, then don't be dismayed by this setback in your training. continue with whatever you have been doing that was successful. rubbing his nose in it is not an appropriate training method for any dog, timid or not, so i'm glad you don't do that. don't punish him after you find the accident and you think he looks guilty. dogs don't really understand that concept, and that guilty look is a result of them picking up on our emotions. when you catch him in that act, that is when you say, "no!" or whatever word you use, and carry him outside to finish and to let him know that that behavior is only permitted outdoors. if he is returning to the same spots indoors, a quick fix is to move his food bowl or an extra doggy bed there. dogs don't like to leave messes around their beds or food, so this might help if there's just a few spots that he won't stop going to.
you can try products like the sprays and powder that are supposed to encourage him away or to certain areas, but i've found that none of them really work. the only thing that is really reliable is hard work, so good luck!

The male marking is a training issue. We have an intact lab in our house and he has NEVER EVER NEVER marked in the house, even with a female in heat around.
Unless you are in it for the betterment of the breed and learn about having dogs, then your best bet is to just alter your male and female and not consider breeding.

First off, at around 5 to 6 months, a pet is ready to be neutered or spayed.
This can help to prevent that, but since he has already started to mark his territory, even after you fix him, you cannot be sure.
If your female is not spayed, this could be one of the problems, but really, it might be a good idea to seperate them. An unwanted litter can be hurtful to you, your pets, and the puppies that are going to be born.

well my brother had this kind of problem but, the way he got it solved is that he keep waiting for the sign that the dog was gonna go with it, so he would take it outside and let it do its business, then after a while came to be a habit of his dog to go outside and do the dew,

it is innate in them that they pee on what they knew are theirs..
it is to remind other dogs to stay out..
..and the house's inside isn't an excemption.
here's what we do when we had pups like that..
we patiently waits for them to pee on the area (sofa, bed, couch, carpet) then hit the thing, not the pup. it is just to scare them. about two weeks, he don't find peeing on the area again..
scare your pup but don't hurt it. it might recognize you as not his friend.. =)

Go to a pet shop.
They have something that can be sprayed onto to make your pooch do his business over there. I dunno what you call it or what brand works best. But definitely they have something.
