Actually it is 2 for unclean animals and 7 of clean animals because if you were to continue to read the story until the flood subsided, Noah had to sacrifice to God. So the clean animals are also for sacifices to the Lord.

The seven were the "clean" or for lack of a better word, kosher animals...and 2 of every unclean animal...like piggies. It was I imagine because he would be using clean animals for animal sacrifice on altars, like he did right after he and his family got off the ark. It would be silly for God to try to preserve animal lines and then right after Noah got off the ark, use those for an offering to God insuring that those animals would not continue on. I also think that it kept this "special" kind of animal with the most genetic diversity and keep them healthier for their special "purpose"..you know without spot or blemish. Only 2 animals would be a much greater limitation of the genetic diversity and therefore unhealthier animals and more percentage of the population would have genetic issues down through the line. That is my thinking on it.

Think like you were planning for a disaster. You want more of the "clean" animals ( per judaic law) because these animals will also be needed to provide food for you on the journey, and afterwards---this was also about ensuring the survival of the humans on the ark. God wanted to make sure that all varieties of animals survived the deluge (which is why the "unclean" were left as single pairs.)

Well, the "clean" animals were for sacrificial purposes. But the end of 7:3 seems to paint it as a contradiction.

Hard to say. Probably seven pairs of clean animals and seven pairs of every fowl. Clean animals were used for food, so they were to bring seven pairs in order to replenish their herds more quickly.
