If you find an apple with one small bad spot, you might be able to cut that out and save the rest of the apple. But if it is rotten all the way through - down to the core - you can not save it. Something that is rotten to the core is bad all the way through and can not be saved.

Just like a rotten apple - when it goes bad it goes rotten to the core. When used to reference a person in means they are bad, not just a little, right down to their very soul.

Back in the olden days when settlers where cutting down trees to make their homes and for the winter firewood they would spend a lot of time cutting down a tree only to find it was rotten on the inside (or core) and was no good for anything. This wasn't good because of the amount of time it took to cut down a big tree.
