Percolation is the answer you are looking for. There are two types of groundwater aquifers, one being immediate recharge and the other are classified as ancient aquifers and can take as long as 10000 years to recharge.

Rain will replenish the ground water level. The earth acts as a filter and purifies the water removing all impurities. You do not have to have a rain storm close by because aquifers are hundreds if not thousands of miles long.
