in an educational sense an academic journal is more than likely peer reviewed and so the articles appearing in them have been scrutinised by people in the relevant field who have expertise in the area i.e. they should be able to pick up major problems with the work such as it's grossly biased and has no scientific merit. But also be able to pick up things unique to that field e.g. make sure the methodology is suitable

on the other hand a magazine is unlikely to be peer reviewed - rather you submit an article and the editor decides whether it's published but it's not subject to the academic scrutiny of academic journals. This means that the magazine is more likely to have opinions and articles and while they may be researched and refer to sources are not held to the same level of scrutiny

Strictly speaking a journal is a daily recording of events which you would find in a daily newspaper or a ships log. Journal being derived from the French word "Jour" meaning day.
A magazine is probably published weekly , or monthly and is quite often restricted to a single subject or interest., such as motoring or knitting.
