You could try a one way system, only lets your cat out, not back in (i know, how does this help) but surely your cat knows how to get your attention, when my cat wants in, he is at every window possible!
I actually have got rid of my cat flap, I had every cat in my neighbourhood in, and if you have kids or other pets the risk of disease is not worth it.
Really got to weigh up the pro's and con's of the cat flap.

I've seen somewhere you can get a special cat flap that has a sensor in it. Your cat wears a collar which has a chip in it. The flap will then only open when it senses the chip in your cats collar. Not sure where I saw it but I'm sure if you did a search on the internet you'd probably find one.
