You can go check out www.asiarooms.com for very good rates as they get their rates from big tour operators who have special discounted rates from hotels.
Just a note though, Koh Phi Phi is near Krabi, close to Phuket, while Koh Phan-ngan (I assume you mean the island famous for its full moon parties) is over at another province, which is quite a bit of a distance away so hope you plan some travelling time into your travel plan. Either that you mean the province Phang-Nga, which is famous for the James Bond island and national parks. Phang-Nga is next to Krabi so no problem there at all.
You would want to try Phuket island as your base as there is an international airport there, hotels are plentiful and you get beautiful sea/sand/sun here as well. The night life is very happening in Patong and you can get away from it all at smaller beaches like Karon, Kata, Bang Tao, Rawai, Nai Harn, Surin etc.
Lots of tour operators provide day trips to the islands like Phi Phi, Chicken Island, Coral island, James Bond island etc. And you can book a quick ferry to Phi Phi for your over night stays.
As said, www.asiarooms.com provides a quick description of the facilities, pictures, and more importantly, user reviews of guests who have been to that property and what they think because it is more honest than the hotel promoting itself.
Hope you have fun!

I hope other people can help you with more specific information as I am not familiar with the islands, but I have been to Phuket.
You want "accommodation not too expensive around nothing over $50AU or less a night, somewhere with a pool" I am not sure you can have both - $50 AUD or less AND with a pool - AND in Phi Phi and Koh Phangan - especially this time of the year. It is the high season. I am also surprised that you have not already booked accommodation so close to departure.
Not only you want cheap accommodation but in several places as well. You may have to accept that there might not be too many choices and you have to take what you can. But one you get there - you will enjoy it. The hotel is only for sleeping at night. There are so many things to keep you occupied to your heart content.
Hope others more knowledgeable about the area can give you better answer.
But don't leave it too late - book the accommodation then just GO and decide your activity when you get there.
Have a good trip

Looks like you got some good advice above. Someone mentioned asiaroom.com...excellent site. As for your destinations, I would spend as little time on Phuket as possible. It is ok and has nice beaches and beautiful sunsets, however, there are so many more amazing places in southern thailand. I would totally suggest following through on your idea of going to Phi Phi...amazing place! So beautiful! There is a little village area, but other than that it's pretty much just trails. I don't think it can beat in terms of beauty. However, if you are in search of more people, things to do, shopping, and nightlife you should head over to Samui. Another beautiful place to think about is Krabi. The beaches there are breathtaking! Not sure how long you're staying but I would check out those 3 places and you would get a mix of beauty, beach, and livliness. Asiarooms is the place to look online. Not sure if you're going to be finding too many places with a pool on your buget, but maybe? Seems like most places with pools are pretty upscale, but not always. I would also recommend getting the Lonely Planet Thailand Beaches book which can guide you quite a bit in your travels, or you could just rely on fellow travelers when you get there to help you out. Lots of people travel in Thailand during this time of year and most love to share their experiences, and do's and don'ts. You're in for an amazing trip if you've never been to Thailand before. I lived there for a year and a half just traveling all over and learning about the place, the people, and the culture. You'll love it!

In Phuket I suggest Karon beach. Its not as touristy and cheaper than Patong beach. Don't let the taxi driver help you find accomidation. They will take a large commition. I would stay for 3 days in Phuket
Actually the beaches in Krabbi are much better than Phuket.
The accomidation on Phi Phi tends to be highter than anywhere else. As far as Phi Phi is concerned you're better off taking the day tour and staying somewhere in Krabbi. There are many nice beaches in Krabbi. I suggest staying in Au nang.
Kho Phanang will go crazy during the full moon party. If you don't mind paying through the nose for accomidation and being surrounded by drug crazed farangs. I suggest staying in Kho Samui.

If you are going to Phi Phi, do also drop by Krabi, very nice place too. There are nearby islands with beautiful beaches and has crystal clear water. As for the stay in Thailand, you can check some search engine.

If you are coming visa exempt for 30 days or less no, you do not need a letter of invitation, what immigration may ask for is a return flight ticket and that you have adequate finances for the duration of stay in Thailand which is 10,000 baht per person, 20,000 per family. Asking a question once is enough
