In order to keep the quality and stability of medicine, the Second Party is required to have a warehouse which meets the pharmacy warehouse conditions of which the medicine must be stored according to the requirements specified in *THEIR RESPECTIVE PACKAGE*.

Medicine is singular and plural. People were advised to take their medicine. There are numerous medicines in the pharmacy. Both versions are correct.
The sentence should be
1. The medicine must be stored as specified by their respective packaging requirements.
2. The medicine is required to be stored as specified in their individual packaging requirements.

Medicines is the plural form.
Since the plural form is implied here but not actually grammatically so, the correct is "its respective package.
You can simplify it by just cutting the sentence apart and starting at where the "respective package" is qualifying, which is
"of which THE MEDICINE must be sored according to the requirements specified in ITS respective package"
Since you're looking to qualify "the medicine," and technically that is singular, you want to use the singular posessive as well.
in other words:
the medicine: posessive=its
the medicines: posessive=their

Their respective packages. You're talking about multiple items, that's why this is the correct usage.
