Use logic my man, ninjas evolved after the flood. I believe they are directly descended from a species of panther.

The Ninjas did provide moderate protection, but it wasn't needed as the animals were isolated anyway. The reason was to carry on the Ninja legacy and ensure future Ninjas for generations to come. However, they were not allowed to use their throwing stars inside the boat, because it might cause a fatal leak.

Yes. This was required because ninja were the only ones that could be counted on to preserve the rare feature known as intelligence.
For example, if it wasn't for ninja surviving the flood, people wouldn't know which spelling of ark to use when referring to a vessel. (jk)
