I actually suspect he might have problems...
if not coming into Israel, then leaving it,
or worse entering Dubai with an Israeli stamp...
but then again, it might all go well and he won't
have any problems at all...

he won't face any problems, if he has the nationality of countries which can obtain visit visa up on arrival. he just has to request, that his entry forma will be stamped insted his passport.
he should fly dubai - amman
amman - dubai
if he belongs to a nationality who has to obtain an visa in advance, he will not be able to go to israel. then he would have an israelis stamp in his pass and can not come back to uae.

Hope you don't mind that I looked at your profile. Now, knowing that your friend is Indian, he will get a stamp in his passport and face problems comming back to Dubai.
Sorry, I know you don't like this answer, but guess you have to meet somewhere else.
There exist an entry form called AL-17 what can get stamped insted the passport. But this is only possible for people who can obtain a visa up on arrival.

He needs to enter Israel thru Jordan. Also, he needs to ask them to not stamp his passport. Dubai does not recognize Israel and will give him hell for an Israeli stamp on his passport.

As long as when he enters Israel he does not get a stamp in his passport he will be able to get back to Dubai. He can ask at customs to stamp a separate piece of paper. They will be happy to do that as long as he explains why he needs it.
