They breakdown waste matter into another form. A less toxic form usually. There are lots of special microorganisms used even to eat (treat) oil spills, or water from refinerys with oil residue so that the treated water can be pumped back into streams, rivers, bays and oceans. Most of them are geneticly enhanced ( modified ) to do what they do. I have seen the Valero Refinery in Texas City, Texas with four large open top tanks, their "MILLION DOLLAR BUGS" at work, looks like a boiling soup of brown gravy. The bubbles that make it boil is from the gas the bugs give off, much like the process of furmentation. They convert the oily residue into matter that can be disposed of, mostly organic in form, not as harmful and toxic to the fish in the Bay. We all wondered where the bugs got the Million Dollar name, most thought that was what they cost. I think it is just the amount of the EPA's fine ...when they dump contaminated water that shows ANY oil sheen on the Bay waters. The BUGS do save the company millions of dollars each year...because it cost a lot to have waste with oil treated, or disposed of , any other way.

Microorganism is used to feed on waste in the water to convert them to sludge, carbon dioxide and water. To keep the process
going, the wastewater needs to be aerated with oxygen. The
process is called the Aerobic Wastewater Treatment.

Micro organisms are especially usefull in the disposal of biological waste as they basically "eat" the waste
They get used a lot in certain waste sites, septic tanks, etc
