No, she did not like it.
But she smiled so that you would not think she disliked you - she only disliked what you were doing.
It also sounds like an invasion of her personal space. She may be saying "no" not because it hurts physically, but because she doesn't know how to tell you how to keep your hands away from her body. Touching a person's hair is usually an intimate experience. Maybe a little too intimate for friends in this case.
