The two concepts are very closely linked. Habitats that are incredibly rare or fragile are critical habitats, and species that rely on that habitat are, pretty much by definition, going to be small and isolated in population. It's impossible to separate the importance of habitat from the ecological needs of an endangered species.
So both of your criteria are correct. Small, isolated, exploited species, which inhabitat critical habitats are going to be the ones more in danger of going extinct.
Some of the isolated and exploited species in critical habitats currently faced with critical endangerment include the Baltic sturgeon, Chinese alligator, and the Addax.

Do you mean which species would go extinct the fastest? I think that those dependant on habitat would tend to go extinct faster than those that have small populations. Small populations may sometimes be restored with careful captive breeding programs.
